The query letter is usually sent before the writer sends the entire manuscript. It basically asks whether the publisher would be interested in a book of a certain type. The cover letter, on the other hand, is sent with the manuscript and perhaps draws the reader's or editor's attention to whatever the author thinks are the strongest or most relevant features of the book. A synopsis may accompany either.

It's very short and just reminds them they asked to see this. A synopsis is a present-tense summary of the novel, the major characters and what they do. It must include the ending. It's smart to write synopses of several lengths, from one page to ten or so, because agents and publishers often want different levels of detail. There are instructions online and in reference books.
